Recent selection created distinctive variability patterns on MHC class II loci in three dolphin species from the Mediterranean Sea
2024, Developmental and Comparative ImmunologyEvaluation of potential MHC-I allele-specific epitopes in Zika virus proteins and the effects of mutations on peptide-MHC-I interaction studied using in silico approaches
2021, Computational Biology and ChemistryCitation Excerpt :Predictions of MHC-I complexes were made using three sequence-based methods implemented as web servers: Propred I (Singh and Raghava, 2003), NetCtl 1.2 (Nielsen et al., 2005, 2003; Peters et al., 2003), and Rankpep (Reche and Reinherz, 2007). The predictions were performed by prioritizing six alleles of HLA class I supertypes: A1, A2, A3, B7, B8, and B44 (Lund et al., 2004; Sette and Sidney, 1999, 1998; Sidney et al., 1996). NetCtl integrates the prediction of peptide MHC class I binding and proteasomal C-terminal cleavage using an artificial neural network (ANN) and TAP transport efficiency using a weight matrix (Nielsen et al., 2005, 2003; Peters et al., 2003).
